Data-Efficient Multimodal Alignment for Histopathology-based Molecular Prediction

Dominik Winter, Dominik Vonficht, Loïc Le Bescond, Christian Gebbe, Marco Rosati, Richard J. Chen, Markus Schick, Ross Stewart, Nicolas Brieu

H&E-stained whole-slide images offer cohort-scale availability and rich spatial context but lack molecular specificity, whereas bulk RNA-seq provides transcriptome-wide resolution at high cost with limited archival availability. We show that training a lightweight alignment module atop frozen histopathology and RNA-Seq foundation models enables open-vocabulary molecular prompting -- querying H&E slides with gene-set signatures to predict pathway activity without sequencing or end-to-end retraining. Using contrastive learning on a multi-cancer cohort (N=1,720), we achieve a 25-fold improvement in retrieval over baseline methods. Systematic analysis reveals a graduated predictability spectrum: morphologically grounded programs (cell-cycle programs, immune-related) are most reliably predicted (R^2>0.5), while predicting pathways with no morphological footprint remains challenging as expected. We validate clinical utility on the POSEIDON clinical trial: H&E-predicted squamous cell carcinoma scores recapitulate NSCLC subtype identity and predicted IFN-gamma mirror PD-L1 tumor-cell expression groups. Furthermore, genesets describing immune activation and fibrosis predict known tumor microenvironment archetypes from histology alone. We further validate generalization of our approach across unseen cohorts and demonstrate data-efficient domain adaptation, establishing a slide-native framework for molecular analysis on H&E images.

Time-to-Collision Based Dynamic Obstacle Avoidance Using Pretrained Vision Models for Robots in Unstructured Environments

Erik Jagnandan, Mulugeta Haile, Gregory Barber, Pratik Chaudhari

Dynamic obstacle avoidance in unstructured outdoor environments remains a critical challenge for autonomous mobile robots, particularly when large-scale robot-specific training data and simulation-based policies are impractical. We present a data-efficient, interpretable method f…

Next-Dense-Stride Prediction for Multimodal Autoregressive Visual Modeling

Chicago Y. Park, Jialin Mao, Xiaojian Xu, Taha Kass-Hout, Ulugbek S. Kamilov, Cao Xiao

We introduce DenseAR, a new generative paradigm that reformulates autoregressive image generation as coarse-to-fine next-dense-stride prediction using a compact single-scale tokenizer. Our key insight is that traversing a single-scale latent grid with progressively denser strides…

SHIFT: Survival Prediction from Incomplete and Heterogeneous Genomic Data

Muhammet Sami Yavuz, Ayhan Can Erdur, Sabri Mustafa Kahya, Benedikt Wiestler, Jana Lipkova

Genomic prediction models often fail to transfer across institutions because sequencing panels differ across sites, creating structural feature missingness at deployment. Existing approaches to this challenge typically restrict analysis to genes shared across cohorts, exclude pat…

Background: Deep learning models can classify thyroid nodules on ultrasound, but reliable clinical decision support also requires calibrated probabilities, uncertainty estimation, and selective referral, particularly under dataset shift. Methods: We developed a calibrated determi…

Mage-Flow: An Efficient Native-Resolution Foundation Model for Image Generation and Editing

Xinjie Zhang, Peng Zhang, Shicheng Zheng, Jinghao Guo, Zhaoyang Jia, Yifei Shen, et al.

Large-scale visual generators are increasingly capable but costly to train, fine-tune, and deploy. We introduce Mage-Flow, a compact 4B-scale generative stack for efficient text-to-image generation and instruction-based image editing. The stack is built from two co-designed compo…
