Deep Gaussian Processes on Directed Acyclic Graphs

Federico L. Perlino, Oliver Hamelijnck, Adam M. Johansen, Theodoros Damoulas

Many real-world processes can be represented as compositions of functions along a directed acyclic graph (DAG). In causal modelling, these correspond to the underlying mechanisms; in engineering, to multiple fidelity levels; and in gene-regulatory networks, to transcription factors. These functions are partially observed across the DAG, with noisy and heterogeneously sampled measurements, posing significant challenges for reconstruction, uncertainty propagation, and inference. To tackle these challenges, we place priors over functions and naturally arrive at Deep Gaussian Processes over DAGs. We theoretically study their prior-collapse behaviour, and the effect of graph topology and intermediate observations on the preservation of information. We obtain almost-sure lower bounds on the asymptotic frequency of depths at which the distinction between inputs is preserved, identify broad kernel classes for which these hold, and prove an observation by \cite{dunlop2018} on the role of input connections. We offer a structured variational approximation that retains graph dependencies, preserves compositional uncertainty, and captures the explaining-away behaviour of colliders. Finally, we empirically validate our theoretical results and our methodology, and model a latent-collider DAG, a protein signalling network, and a multi-fidelity heavy-ion collision emulation task, attaining state-of-the-art performance while recovering low-fidelity contributions and yielding interpretability of the simulator hierarchy.

A Bayesian Framework for Built-in Input Dimension Reduction for Gaussian Process Modeling

Eric Herrison Gyamfi, Emily L. Kang, Bledar A. Konomi, Guang Lin

Gaussian process (GP) modeling is widely used in computational science and engineering. However, fitting a GP to high-dimensional inputs remains challenging due to the curse of dimensionality. While various methods have been proposed to reduce input dimensionality, they typically…

Dynamic Gaussian Processes and the Vanilla-SPDE Exchange

Rui-Yang Zhang, Lachlan Astfalck, Edward Cripps, David Leslie, Henry Moss

Gaussian process inference is often limited by cubic computational costs, a challenge that becomes more pronounced in spatio-temporal settings where posterior inference is required over dense grids. While state-space SPDE formulations enable linear complexity in time, exact infer…

Accelerated Mixing Time of Randomized Hamiltonian Monte Carlo

Siddharth Mitra, Vishwak Srinivasan, Xiuyuan Wang, Andre Wibisono

We show the Randomized Hamiltonian Monte Carlo (RHMC) algorithm has accelerated mixing time guarantees for sampling from log-concave probability distributions. RHMC proceeds by repeatedly simulating the continuous-time Hamiltonian dynamics for some random integration times, and r…

We study aggregation of statistical evidence under unknown and potentially complex dependence using group-invariance. Building on permutation-based constructions that treat transformed datasets as exchangeable units, we aggregate evidence across statistics for each transformed da…

Vector Search As Nearest Neighbor Matching: RAG-based Policy Learning in Causal Inference

Masahiro Kato, Taka Kato

We propose one-step and two-step methods for policy learning with retrieval-augmented generation (RAG). We formulate RAG-based action selection under the potential outcome framework. In the two-step method, vector search retrieves action-specific neighboring evidence in an embedd…

cGAP: Generalized Association Plots with HOMALS-Guided Heatmaps for Visualization of High-Dimensional Categorical Data

High-dimensional categorical data arise in genetics, biomedicine, and the social sciences, yet visualization tools for such data remain far less developed than those for continuous variables. Existing methods either scale poorly, rely heavily on low-dimensional displays detached…
